I take it this started happening right after the update?

Did you try opening the game on another browser or both through Facebook.com and/or TopEleven.com and vice-versa?

Also do try to zoom-out the view itself. Hold control and press +/- on your keyboard. See if the side-bards align better.

Huh, could be that after the update the interface went heywire. Not the first time I'd see this, and glad this method fixes things! :)
