So I hope we all know and have seen that an injured player every 3 hours loses 5% of condition when his healthy teammmates gain +5%. I might be missing someting but I don't see the logic behind this. Could somebody explain why it's like that?

You just cannot search for LOGIC in Top Eleven...:p...
I dont know maybe his injuries hurt so much or the therapist are putting in steel bars to replace the bones they broke or high tensile strength wire to replace weak nerves with no painkillers...
Well this sucks. Players should neither gain or lose condition while injured, imo.
Players who are injured can lose condition because thats what happens. A player irl is not fit for play after an injury heals. They need conditioning to regain their fitness etc which ofc means kits in this game, which means money, advertiser hits.
So yes the short answer would be money. ;)
They lose 2%, not 5% every 3 hours
