Upgrading youth academy reset progress?

I was one day from getting new youth academy players when I upgraded my academy.Then when I looked how much longer till I got my players it said I had 13 days left

yes, that's why it has a notice about that.
It's the same with training and medical facilities (green and red packs)

One trick is to improve it when you have just been given the players!
