Last year I won Champions League and Supercup, but in Manager -> Trophies,, my beautiful shiny shelf is empty. Did I get it wrong what is it used for, or it didn't register my trophies?
And would be nice to see won challenges registered, I won two Top scorers and one King of Hill challenge, which is also quite much of one manager's pride, but this is not registered anywhere.

Do you mean your trophies from last season? Are they showing on your player badge?

Aha, that trophy case was from the International Cup that occurred last summer. Unless you participated in those tournaments, you won't see anything there. Your CL/Super Cup trophies are in the proper place.
Aha, International Cup is some other competition, not CL/SL/SC? Got it now, thanks...
